In my world, there's something called a Phantom Zone Projector. It sends people to a pocket sub-dimension. One of the heroes uses it as a prison for the very worst of his enemies. It's not perfect, but perhaps something like it would be workable - although perhaps Iron Man's precautions against our leaving this place would interfere.
